It gets destroyed while you are taking a break on the toilet.
Other theories say that it's not really destroyed, only Marius assumes that it is destroyed, and the footage in the cinematic is just what Marius thinks.
But then how would Cain know? Cain doesn't know Marius, none of the heroes do. We are just on his heels the whole time.
Yet other theories say that it doesn't matter at all if the stone is destroyed or not, since it has no function anymore with the destruction of the worldstone.
Either way, we got robbed the possibility of getting more gems and another rune.
That's what they say, people who read all the books and stuff. The soul stone's only purpose was to be a conduit for Diablo to enter the mortal realm, which means now that the Worldstone is broken, the soul stone would be worthless even if it was still intact. Or to put it in simpler/funnier terms, Diablo is a piece of crap, and Sanctuary is the septic tank. The soul stone is Diablo's drainage pipe that actually allows him to travel from the toilet to the septic tank.
And think of the Worldstone as, um, the toilet and the septic tank. When you've shattered them both, there's no reason to use the pipe anymore, he can just seep his slimy self through the ground and go wherever he pleases.
I hope you're all having as much fun reading this as I am trying to convince myself that this is a good analogy, or that it actually makes the concept any simpler.
Marius states in the cine that "I heard later that he (Diablo) was defeated, and the Soulstones destroyed at the Hellforge..." Not sure where he heard it, the Lut Gholein Laundromat? "Hey, didja hear the latest, somebody killed Diablo and busted up his Soulstone!" Or was the story printed in the Sanctuary Times?
I'm more interested in the fate of Baal's Soulstone. As far as we know, it landed in a puddle of Baal barf at the end of Act V. What happened after that?

Cain does actually know of Marius, as he mentions him in a snippet of gossip in Act V about the nature of Marius' interference and part in Baal's liberation. Check Cain's D2Wiki entry. I assume Tyreal may have mentioned it to him during Act IV. Which then raises the question of where Marius was hiding when the heroes were hacking and slashing their way down through the Durance. You think Marius would have noticed a trail of dead Zakarum and demons leading back down.
