If I purchase D3 will it use the beta files or install new ones?
It's a separate client. It will install new files.
Yes, once the beta closes down it will be safe to uninstall the beta.

Yeah you can already download the full client if you pre-purchase on battle.net which I did but it wont let me use that client for the beta I had to download the separate stand alone Beta Client.
