Nope, only the hard points invested in the synergy(ies) count.

yes i mean Skeleton Mastery and on The Arreat Summit it says Raise Skeleton receives bonuses from Skeleton Mastery so it is classed as a synergy
Lots of folks, me included, use the term "passive synergy" for those synergies that benefit from +skills. I know of a few: Skeleton Mastery, Golem Mastery, Summon Resist, Summon Spirit Wolf, Summon Dire Wolf, Summon Grizzly, Cold Mastery, Lycanthropy, Fire Mastery, Lightning Mastery.
There may be others, such as the Penetrate synergy to Valkyrie or the Holy Shield synergy to Smite; I'm not sure whether +skills enhance these synergies.
The barbarian weapon masteries and assassin claw mastery skills aren't truly synergies, but like synergies they enhance other skills; these also benefit from +skills.
Well, I can only assume that the question was about actual synergies, not whatever skills "Lots of folks" mistakenly refer to as "passive synergy". They're masteries by the way - Except the druid's summoning skills, I don't know why you included those.

ya well i still take refrance from Arrear Summit
and + skills while in-game seem to effect this skill so i concider it a syenergy
