I'm guessing that it is a problem with locating some of the image files (background.jpg or background2.jpg) used on the character sheet. Make sure that there is a "resources" directory alongside the gomule.jar file and that it is filled with a bunch of .jpg files and such.
Fake edit: Just somewhat-confirmed that this is the problem by running the .jar file without supporting files present. It also issued a number of stack traces before showing the main window.

You can host Flavie reports on Freewebs. Upload the standard.css to get the pretty colours. Screenshots of runes may be hosted on Imageshack.
By C drive where exactly on the C drive is everything located, D2 and GoMule? If you could provide the exact path to make sure where they are located.
The stacks could be because of where you have it installed or located. I'm going to leave those to Oscuro for the moment until I'm sure where you have everything located, see question above.
It should only care about where the files are located in relation to each other. The specific location in the system should not matter.
Twibz, could you take a step back and say exactly how you are launching GoMule? You cannot run it by launching the .jar from within the zip file (this is deceptively easy to do if Windows Explorer handles zip files on your system); you have to extract the contents of the zip file first. If using Explorer to open it, look for an "Extract all files" button after opening it.
Is there anyway of knowing if rwm worked without using runes?
If you take a screenshot it should go to the runewords folder if done right.
But no worries if you mess it up, just save the runeword you tried to make and open it up in a game once you get it right and it will make the runeword, so there's no real risk.
