I've just found a rare jewel with 5 (poor) modifiers. If I use the 6 PSkull cube recipe, will it still retain the same number of modifiers or will they be randomly generated between 1 and 6?

Yup you will get a completely new jewel, but I'm pretty sure that they can only get up to 4 affixes. (Perhaps two of your mods came from the same affix?)
only 4 mods since 1.09. before that, up to 6 mods could spawn in a rare jewel.
Wow, I thought there were 6 possible affixes as well. So I guess that makes this jewel I found today very good then!
