Using CE during mf runs

I just have a quick question. A friend of mine says that using CE during mf runs negates my mf. I am just curious, is this true? I dont have a lot of exp with necros, this is actually my first build. He is a skellimancer by the way. His gear nor my mercs gear are that great right now but I can solo the pit for now and rely heavily on CE to clear the large groups. Thanks in advance for any answers to this question.
