How is Magic Arrow affected by Critical Strike/Crushing Blow/Ignore Targets Defense/etc....
If some of the damage is converted to Magic damage, but you get a fair amount more added, does that leave whatever is still Physical damage to take up the above mods? (CS/CB/ITD/etc.....)

Crushing Blow is a damage source completely separate from any weapon-based damage. It's damage is entirely based on the monster's current Life, as well as any penalties involved. In other words it works normally with Magic Arrow, nothing weird to report.
ITD will affect Magic Arrow in the normal way. That is, Magic Arrow is an AR-based skill, so ignoring a target's defense in the chance-to-hit equation will affect it's chance... to hit...
AFAIK Deadly/Critical Strike will affect the magic damage of Magic Arrow. Since all MA does is convert a %age of the physical damage to magic, if your attack rolls on a Critical Hit, it will result in higher physical damage and hence more magic damage converted.
I believe it's just like Berserk, as in CS/DS affects it and damage is converted to magic after the CS/DS roll.

That's correct, yes. The magic conversion of the skill is done after your total physical damage has been calculated. This includes the chance of CS/DS.
