I've heard people say this is done to prevent an item from disappearing. But why would an item just disappear unless it was illegally obtained (duped) but I also seeing "permed" items being traded here so it must not have to do with duping

Cubing them or socketing then i think.

Basically when a 'duper' want massive amounts of ist runes (for example), he dupes mal runes and cubes em. Then they get new ID codes. I'm not really sure. Not a big fan of duping, but when getting ists in trades, i'd like em to be permed if duped ofcourse :azn: There is no way of telling if they are duped.. Too bad...

Non duped items shouldnt dissapear. But B.net sometimes glitches i have heard... Dont think perming helps that. Never had or heard of that problem.

When you're afraid of dupes, play ladder, they are less dupes there (they still are there)

socketing doesn't work. the runes will still have their ID.
but duped runes in runewords will only be deleted if blizzard runs a full ruststorm, which they almost never do because it slows down the game performance severely

Actually, I think the main reason for not running ruststorm is because it gives a huge additional income boost to the dupe shops - they'll be able to produce new dupes within hours from a ruststorm, and sell them to all the losers who had their runes poof.
