I've read that you can only create runwords in non magical items, so no blue, yellow and gold stuff.

Thing is this site said you can use normal items with the colour gray. However some grey socketed items do have some extra bonusses like +skills.
Can you still make a runeword of it then or should it be completely plain with no extra bonusses at all?

You can make a runeword on them as those bonuses are not considered magical. Items with correct number of sockets and suitable non-magical modifiers can be very sought after.

Any Character specific item can spawn with auto mods such as +life or mana on a sorc orb, + poison damage on a necromancer head, + barb random skill on a barb helm, +3 java or +3 bow on ama only javaz / bows ect ect

Plus, some of the non-class items can spawn with +skills as well --- wands get necromancer skills, staffs get sorc skills as non-magic properties.
