The damage done to Cyclone Armour is before resists. So resists have no effect on the CA itself.

Hmm, well, if I can keep up my cyclone armor all the time, makes resists kind of pointless huh =/

Yes, which is why Wind Druids are rather overpowered. Physical Tornado damage + almost pure elemental immunity, combine that with teleport and... well you get my point.

What about magic damage from blessed hammer, does CA absorb it as well?

No, Cyclone Armor absorbs just elemental damage, this means fire, cold and lightning. There is nothing you can do against magic damage, except wearing a crafted safety shield (magic resist x%).
